Running board splash aprons

The groove that the running board flanges fit into fill with water. Is it wise to drill drain holes in this groove before installing the running boards? If so, then coating the groove and the holes edges with POR-15 would seem to be the best way to prevent future rusting? Comments, please!

The J section that the running board fits into is filled by the rubber of the molded on tread. Water does not really get into the area from what I can see. I have a set of Rootlieb 31 running boards (an older set) that I put on my car.
