Hammering engine noise - what could it be?

Sounds like you have ruled out the center main. Check the rear and the rod clearances too.
I'd go easy on the operational testing, could lead to a disaster, or perhaps to ruining the crankshaft.

Another place to look is in the flywheel area. We experience this when a alignment pin fell out on the flywheel.

Interesting. My cousin, who is an airplane technician, also felt that the flywheel area could be the place for the noise. He recognized the effect/sound as similar to a typical fault on a type of old airplane engine where the flywheel sometimes came a little loose.

By the way Cajun - was it necessary to lift out the engine to find the fault, or is it possible to see/feel it through the inspection lid?

We had a choice of the engine or the transmission plus rear end. We chose engine. Both are a PITA.

We did not know what the problem was until we pulled the engine. The loud thumping sounded like it was coming from the middle of the engine. We thought it was a whole lot worst than it was.

Had to check what PITA means :)

It makes sense. It sounds like it comes from the middle of the engine, but it sort of feels like it comes from the gearbox region.

Can't wait to pull the engine, despite it being a PITA...

Actually pulling the engine is a piece of cake compared to anything modern.
It's even easy compared to some motorcycles and lawn mowers.:D
